I'm certainly a novice with Inkscape, but I'm learning my way around tracing. This was a manual trace with Bezier lines. I held ctrl to ensure this vertical red line was vertical, however it looks a bit off compared to other vertical lines. Almost like the path is twisted.

When I bring it into SheetCAM, my suspicions are realized with a slight jog in the path. Note that it's not a fixed jog, rather an indication that the line is straight and slightly angled (I think).

Is there another way to make orthogonal lines in Inkscape? I have cut up this path and moved the end point while both holding and not holding ctrl, just to ensure it was snapping 'vertical' as it was supposed to. It's snapping, but not to vertical. What am I doing wrong?

I'm not sure what you did when you were drawing the line. Normally, holding down "Ctrl" while drawing straight lines using the Bezier draw tool will keep them orthogonal. It is possible that if you had your snaps turned on, this may have caused your problem - it's hard to tell without seeing exactly what you did.
Here is one method to edit your file so that your problematic "vertical" line is now truly vertical.
